I'm glad you were able to solve the issue. It looks like you had some old prefab data left from the mods you had installed. I will be sending this to "not a bug".

Have you tried manually deleting the "Prefabs" and "Worlds" folders inside SteamLibrary\steamapps\common\7 Days To Die\Data before verifying your files? Also, check to see if you have anything in your "LocalPrefabs" inside AppData\Roaming\7DaysToDie. If you do, delete those as well.
