The "Stone Axe Harvesting" tutorial quest does not highlight stones on the ground -- only large boulders. I think it should.

Think of it like, if you find wood in some garbage on the ground, it doesn't count as harvesting wood; well it's the same for small stones, you need to harvest them from boulders, just like wood from trees.

Well, bushes are highlighted the same as trees so by the game's existing logic it makes sense

But, you harvest wood from trees or bushes, but for stones, you can just pick up from the ground. So again, that's why you need to "harvest" stones from a boulder, cider blocks or brick pallets, etc.
In other words, you pick up stones to make the stone axe, then you use the stone axe to harvest stones and wood.

the challenge is directing the player to learn to harvest stone and other materials from the environment with your crafted tool. So this behaviour is intended.
Picking up stones do not count towards the challenges, therefore small stones are also not marked on the floor.

Correct, they do if you harvest them with a tool (Not pickup with [E]).
If we would add the highlight to these small stones it would cause confusion why the challenge doesn't progress with picked up stones.
This is not a bug it's an intended tutorial step for new players showcasing harvesting material from the world, instead of looting them.
 
tbf the challenge is to harvest them with the axe, not to pick them up. but we do have to put warning labels on sleeping pills that it may cause drowsiness so...
