Reproduction Steps
Just start a new game with no mods using, in this case, PreGen6K1. This also happens with or without mods while generating a new random world of any size. This happens near larger bodies of water. I haven't noticed it around one of the small rivers with a bridge POIs.

I've been experiencing similar 'missing blocks' of the approximately the same size with a new prefab I've been working on. Only started popping up with 2.5...

I've highlighted the area where blocks are missing with this prefab WIP (Prefab Editor Playtest). They have also been showing up when testing in RWG. Areas are consistently a 16x16 square - sometimes adjacent to one another.

I do have the lower levels of this poi flooded with water. Removing the water fixed the missing block issue. So, it appears to be specifically related to the water blocks somehow.

Some more "funny" missing Chunk-Tiles.
In Picture Nr. 3 (20260113145458_1.jpg) you may fall through the hole, resulting either in the game crashing or your character visiting nirvana

Yes, i confirm that i have exactly the same bugs with missing chunks near the water.

By the way, i saw a statement somewhere in the changelogs that they had already fixed this before the release of stable 2.5.
Apparently, the error was not fully investigated.
