Like always, I'll start off with a few of my ideas, and then ask what ideas others have...
1) Make the Biome progression reward the player with skill points, like the starter challenge does.
2) Make the smoothies useful in limiting a Biome storms damage, after you get the badge.
3) Make getting the 'badge' just the start of more and new interesting content, not the end.
4) Make rewards for further progression within Biome, like facing storms, and getting progressively more and more resistant, to them, until you reach 100% immunity to their ill effects.
Have smoothies replaced by damaged equipment that will break after half or a third of the day. None of this 5 minute crap. Make the equipment slightly more expensive to offset somewhat.
Replace badges with permanent personal protective equipment such as a respirator, hazmat suit, etc.
Make badges obtained via timed quests much like the bicycle. Where after you complete x amount of quests in that zone you can get access to the quest. Completing the quest results in the reward. You can even tie this in with the bandits system and the Duke where you take out strongholds in the area (ala Far Cry) as the quest to move on which would make sense for a progression option tied with the story.

Ok, I get this part, but would this take up some of my limited carrying capacity, or just be something like what the badge does >>> look at, but no space required?

As far as I know, the bandits (which I personally don't care about and don't want in my personal playtimes) are set for v3.0. What would you suggest until then?
I have just player the one game, that started the day v2.0 went live, and is now already at 2.1, but I thought it (Biome progression) was already an option in the game settings?
Basically, my take away from the parts I understand, is that, instead of a smoothie specific to a particular Biome, we would be doing much the same thing, but looking to craft primitive, short lived, protective gear that isn't very good/long lasting, but later on, we have learned enough to craft better gear, that lasts? If that is so, I could endorse that, just as long as I don't have to carry that gear in place of my already limited carrying capacity.
