This is going to seem silly but are we talking about the data\config\xui folder? im looking at what my server has and a new copy i just downloaded and they are the same. Wish I could just turn off the X that would also be awesome. I have tried to see if this corrects the issue with the 60 slot backback still active. And it does not.

I would guess he had a mod installed that changed files in the XUI folder and steam did not detect the changed files, so it didn't overwrite them.
