Had someone report it on my mod but I don't touch those challenges so I went and tried it in a vanilla game and same results. After completing the Basics challenge group when I repair my stone axe it counts as scrapping one item.

Track Scrap Items challenge.
Repair an item, like your stone axe.
Notice it counted as scrapping an item.
