Isn't mods, isn't the huge amount of players on my server, checked on other servers they all do that, single player is the same thing. For servers that allows raid this breaks everything, since 1.0 this is a major headache as anyone can find anything underground by doing this.

I did run the vanilla for a week, and the same thing happened, if you want to take my word go for it, if not leave it broken, the logs showed exactly the same thing, which is nothing, just spam. I don't provide the full logs in here due exposing players information; I don't want them to get ddos.

We should report as much as we can (issues) and so they can fix instead of adding more things which can cause mor problems. But, yeah, the fixes and hiding a few things it's ok for now.

That's a mod - possibly your "car respawn" or "tree mod". Teleport in one of those locations to see it which block that is...
